I believe heard on "History's Lost And Found" on the History Channel that Wayne's Alamo was 1/5 smaller in area than the original fort to make easier for filming.

An update on your question, trk. I meant to say the buildings were the same size, however the overall area (the plaza, ect) was 1/5 smaller for easier filming.

John Farkis wrote a paperback book in 2005, Alamo Village. On page 25 he gives these dimensions of the set and the historic Alamo.
The Set: South Wall, 151 feet; North Wall, 162 feet; West Wall, 350 feet; Long Barracks 140 feet. The Church 60 feet x 84' 11''.
Actual Alamo: South Wall, 200 feet; North Wall 243' 9"; West Wall 537' 3"; Long Barracks 191 feet. The Church 62' 11 3/8" x 105' 8 1/4".

Is the 1960 Alamo movie set church and the rebuilt price of freedom set church the same size or whats the difference?

It's the same building, but they wanted to make it more accurate for "Price of Freedom." Wayne's original was inaccurate (it includes the upper floor windows, for example, which didn't exist at the time of the battle, and it has a slight "hump" on top to approximate the much later, world-recognized Alamo church of today.
